The only way they can be on one account is if they use the same user. In other words, same user name, same access and they can't play at the same time. They want their money, ya know?
We have two boys and 3 Xboxes in the house. My older son has an Xbox live gold account and we are trying to figure out if my younger son can set up a second user account under that one gold account on a different Xbox or if they need separate accounts. Has anyone dealt with this?

No. The gold accounts don't have a second user option.
I would read up on it or ask them. We got a game on our phones and we could install it on several devices with different players. But I agree that each person is probably how they do that.
I don't have an Xbox but I was curious so I looked this up. I found this under Xbox support forum on the Microsoft site:
When you buy one Xbox Live Gold subscription, multiple people can enjoy the best benefits of Xbox Live Gold on your Xbox One at no additional charge.
I am no expert, but I think in the past you could have several users on the same account.
My account at one time had my SS, SD and my daughter using it in different locations at the same time (SD is in another state). My SD no longer uses her Xbox and I think my SS had to set up his own account (not sure if it matters but he uses Xbox one and my daughter uses Xbox 360).
I would check the website or call their customer service and find out for sure.
