when my kids were younger we used a laundry basket at the bottom of their closets. Now they use those shoe organizers that velcro around the bar and hang in the closet. Good luck!
My son is 4 and I need a way to store his shoes in his room so he can have access to them and pick out a pair he wants to wear. He has a really small closet in his room and that is where his workbench is so should we use a basket or a tub? shelf? any suggestions?

We got a bin with wheels so she could push it out of the way. It helped. (She later broke it riding around in it!)
They're older now so its a different issue, bins work well.
how about a under the bed bin......they are at target, flat, long and easy to open. he can pull it out from under his bed and open a two sided lid.
Ace hardware, IMprovements, and other stores carry a 18 pair metal, round shoe tree. It holds 6 pairs at each level and is perfect for kids.
My daughter loves keeping her shoes in her room. I have a little bucket that she keeps in her closet and doesn't take up much room. Not very organized since they're just thrown in there and she dumps them out when she wants to pick a pair. But she puts them all back when she's done. She's 5 and we've been doing this a while.
We use cubby holes. You might be able to fine one or two rows of cubby holes that could fit under his work bench. I like them because it's easy for my kids to see their shoes.
I use open tubs and boxes for everything in my kids room (except clothes I keep those in a guest room). Shoes go under the tv. The open boxes makes it easier to keep clean. Easier on the kids to put stuff away and to find stuff too.
We use a drawer in his chest for the boy, for the girl we use a Walmart shelf that you put together yourself. They are about 6-7 feet tall and about 30" wide. It fits exactly behind her closet door and she can see all her glorious shoes at a glance. It really helps in the morning because she has to try on each pair with her clothes to see what looks good.
