Could be any number of things. First, make an appointment with your pediatrician to have him thoroughly checked over. He may have an ear infection or something else that you aren't aware of. Second, go to the nearest Walgreens and buy him some gripe water. It helps with colic due to gas or teething, its all natural and it won't hurt him if nothing is wrong.

Maybe the flow from the nipple is too fast????
that can cause choking.
try a slower flowing nipple.

Do you burp him during feedings?

Sounds like maybe he has a cold. Does he have a runny nose, fever, etc?
It's hard to know with the limited information you've given. If you are very concerned about the coughing, then take him into the doc, or at least call and speak to the nurse. They should be able to ask the right questions and give you a better idea what the problem, if any, might be. Good luck, hope he feels better soon.

When teething, babies build up a lot of mucus in their throats. That is why he is coughing. Freeze a bagel, they make great teething rings. Also at the natural foods stores they have lots of teething remedies that are safe.

He could have acid reflux. Definitely read up on it and go to his doctor...
